No, you cannot simply unzip a new version of Eclipse or MyEclipse ontop of the existing one and not run into problems. The safest bet is to first try and use the built in Eclipse Update Manager from the Help > Software Updates > Find and Install menu option. If Eclipse or MyEclipse does not provide an automated upgrade path from the version you are currently using to the new one, then that is usually a signal that you need to either create a new parallel install of the new versions or first uninstall your version and install the new one. For example, moving from Eclipse 2.x to Eclipse 3.x requires a reinstall. So does MyEclipse 3.x to 4.x. You might even notice small releases of MyEclipse requiring a reinstall, like we did with 4.0 M3 to 4.0 GA, the reason for this is almost always a conflict with library versions, something that cannot be resolved with the Eclipse Update Manager, so we will ask our users to perform an uninstall/reinstall of MyEclipse in those rare cases if they want to upgrade. You can always search or ask in the forums if you are not sure.
