You can manually edit or update the libraries and resources added to a project when you add "capabilities" to it by navigating to the Window > Preferences > MyEclipse > Project Capabilities menu, from here select the capabilities you want to edit and then use the Add/Remove functionality to edit the libraries and/or resources that will be added to a project along with the capabilities.
