I use the Google Web Toolkit, which is Java port of an AJAX framework. Some of my projects require me to write JavaScript using the Java Native Interface (JNI). Does the MyEclipseIDE support formatting, validation, and/or autocompletion of JavaScript in JNI?

No it doesn't. We are looking at adding more serious support for GWT going forward. There is no plan set in stone yet from management however.
