My question here is for team environments:

"how can i copy the modified custom palette to another eclipse installation"

or

"if i check out a project using matisse forms in a second developers workspace how can i get the custom palette".

Without the custom palette the form is not complete and cant be modified by the second team member.

The palette needs to be setup by each person on the team unfortunately, there isn't a way to transfer this at this time.

Where is it stored, what if we copy the eclipse installation directoy for that purpose?

AFAIK Eclipse works on a new save/load-configuration feature so they could clean the different existing (templates, code formatter, ...). Maybe M4E could use that too (in future releases) ....
