The PDE plugin is part of the full version of Eclipse 2.1.0 and is what enables the Plugin Development Environment. We use it in part of our J2EE tooling because of some of the low-level functionality it provides. I believe this dependency came about due to new features in the EA2 release.

Eclipse comes in a few different configurations, some of which remove the PDE functionality since it's typically only used by plugin developers. To check your installation, look in you Eclipse plugins directory and see if you have any plugins that begin with org.eclipse.pde. There should be about 7 of them. If not, you'll need to download the full release of Eclipse 2.1.0 and install MyEclipse as an extension to that. A link to the proper version is on our 'downloads' page. Sorry for the confusion.
